Is there a way to find out how many keystores exist on an LTM? Especially if additional modules (APM, ASM, etc.) are installed?

The number of keystores does not vary by module. There are two. /config/ssl and /config/filestore. Both are used, and the two are not completely separate. For instance you may find an entry in your bigip.conf where the cache path is in the filestore, and the source path is in /config/ssl.
You should use tmsh or the GUI when interacting with these directories, except under direction from F5 support or you may render your BigIP inoperative.
